Hey everyone, I will try to keep this short and poignant - this is the first guide that I write and I hope to save you some headache as to how the follower item-level improvement items work,not cause you more. If you are interested whether or not you should store or use your scavenged booty then I hope this guide will illuminate you.
Changes in 6.1
Garrison Followers may be upgraded to item level 675 in patch 6.1. I assume this will lead to a new plateau of garrison missions, we'll have to wait for the ptr (and patch) to progress/get closer to live to learn more about the upcomming plateau.

There are a total of 12 items that can upgrade your follower item-level;

How to get these items.
There are three main sources for these items,
Follower missions
Dwarven barrack work-orders (considered a garrison resource dump - you'll need a lumber mill to keep it running)
Salvage from your salvage yard.Depending on salvage yard level:
Crate of Salvage
,
Big Crate of Salvage
I would advise taking the dwarven barrack/lumber mill route, yes it does cost precious garrison plots and yes the yield is relatively low.But its also a long term investment and seeing how followers will directly supply you with raid level loot its a worthwhile investment (if you want to supply other crafts I reckon alts are the best way to do it). I can also highly recommend getting a salvage yard.The follower missions will generate a
Crate of Salvage
if the salvage yard is level 1 or 2 and
Big Crate of Salvage
if you upgrade the salvage yardto level 3. As these will not just supply you with the item-level improving items (
Armor Enhancement Token
,
Weapon Enhancement Token
) but also have a chance to drop raid quality loot !

How does item-level affect your bodyguards combat strength
Because this was a frequently asked question I added it: Item-level does not affect your body-guard follower combat capabilities.(it does however change the look of armor/weapons)
How the upgrading works
Once you get to 600 your followers are given both an item-level 600 weapon and an item-level 600 armor. To use the upgrade items you go to the mission table in your garrison, click the follower tab in the bottom right, right click the item-level upgrade item you want to use and then right click the follower you want to update. If you would use a relative upgrade as
Heavily Reinforced Armor Enhancement
first and then a
Goredrenched Armor Set
your followers armor item-level will
not
be 654 (645+9) but 645. However if you do it the other way around (first you use
Goredrenched Armor Set
and then you use the
Heavily Reinforced Armor Enhancement
will result in a 654 armor item-level for that follower. The item-level cap for your followers item-level is
currently
655 the item level wont upgrade past this!(This will change when further content is released)
What happens to follower item-level when the follower increases in quality (uncommon-> rare or rare->epic)
Nothing! So if you've been unlucky with gathering epic quality followers then you can always upgrade another, the item-levels will stay exactly the same before and after the follower 'upgrades'.
This system works the same for both follower armor and weapons.
How does the follower item-level affect garrison quests
When your follower reach item-levels 615,630 and 645 new
types
of garrison quests unlock.(as in, missions with the corresponding item-level become a possibility.) To illustrate this, I leveled my followers to 654 (I try to go for 655), when I levelled my third follower to 645 (so the average item-level of weapon & armor was 645)
Highmaul Raid
became available.(the same second my third follower got to 645). So my advice to you is: try and focus on maxxing out one follower at a time (and try to divide the traits to secure those big payout missions' succes!)
Affect of follower item-level to garrison mission succes

For a follower to contribute to an ilvl specific mission they need at least 1 ilvl improvement over the previous tier (600, 615, 630, 645). For example, a follower with ilvl 600 will not be able to counter any threats from an ilvl 615 mission, and does not increase the missions success chance. However with just 1
Braced Armor Enhancement
applied to that follower, their ilvl will increase to 601, and they can now counter an enemy threat matching their traits for a 615 mission. As such, that follower will now count towards the mission success chance, albeit at a reduced rate.
Final advice
At the risk of sounding like a hippie I will leave you with the following advise:
Do not
waste these things
. If you start throwing the relative upgrades willy nilly and then overwrite them with a static upgrade you will be reducing your followers efficiency, seeing how higher the followers' item-level the higher the garrison missions will be (with higher, possible raid quality rewards) It would be wise not to squander them by overwriting earlier upgrades. At the same time spreading them out too much between followers will result in an inability to field quality followers in the (up to 7 follower) garrison raid missions, seeing as these are the most interesting loot-wise its best that you find a healthy balance of item-level between your followers. Yet be sure to get atleast three to max item-level as soon as you can so that the higher level garrison missions will become available to you.
In short
You
can
upgrade your follower item-level above the epic quality armor level of 645
Relative upgrades will not be added if a higher static upgrade is used
After getting followers to the item-level 'plateaus' (615,630,645) new, higher level, garrison missions will unlock at random. (even though I suspect theres an internal cooldown on the raid tier rewarding quests)
The item-level cap for your followers item-level is
currently
655 (675 in 6.1) , be sure not to waste relative upgrades going past this!

Any info on what item level does to a follower acting as your bodyguard? Does it make them stronger or something?

As of 11/30/2014 the Item Level Cap for a Follower is still 655, which means you can only raise the Weapon and the Armor to a max of 655.
As for what quests you can get for your Followers, I have come across several that require a 615 ilvl and one that required a 630 ilvl.

Would be helpful if you included the 'tier' caps.
Eg, you cannot go above ilv624 using the green enhancements (+3), but once you use a blue enhancement (+6) to take you to 630, you can resume using +3's up until the next breakpoint (I think 639?), at which point I don't know if even a +6 works. I assume you need to +9 up to 648, and then you can +3 again to 655.
EDIT: Just verified I was incorrect. I was able to apply a +6 to take my weapon from 639 to 645. Maybe these tier caps don't even exist and I'm imagining it.

I had a few of the smaller ones and went ahead and used them to get my first follower to 615 thinking that might help my missions. But I didn't do it at the mission table, I did it out in the field. For some reason the first +3 I gave it, only upped it by 1, then the +9 I used only upped it by 6. In my display anyway... buggy UI or something amiss about the way I did it?
Update: Indeed, the iLvl I was seeing in the field was the average between the Armor & Weapon upgrades. When I'm at the mission table i see the individual seconds and the armor did go up to the correct value.

I came here looking for this information, and found it elsewhere, so you may want to add this to the guide;

With that in mind, there are benefits to spreading your ilvl enhancing items to surpass ilvl thresholds to ensure you have every threat countered, rather than focusing on a few select followers.

I'm wondering whether I should use my upgrades on blue quality followers. What will happen to weapon and armor level 615 when the follower upgrades to epic quality? Will it stay or disappear?

the couple of guides I looked at warned about using the +3, +6, +9's because later you'd lose those upgrades when you put the 615, 630, 645 upgrades on. This made me hold off on all my little ones thinking I needed to wait until I had the static upgrades.
Don't!
You won't unlock the higher level missions until you get guys wearing the higher iLvl, and then you'll be more likely to get the static sets as upgrades, which you can then apply to a follower who had never been upgraded before.
Eventually you'll want to upgrade all your followers, so go ahead and boost a few guys to 615 average so you can get the higher level missions.

I have one high ilevel follower 650+ and it has not unlocked anything. No new missons - same stuff, like before i upgraded it. Only thing i can think of is that, this is because i have level 2 barracks or it's some kind of bug again.
edit: yes, indeed i got new missions as soon i upgraded garrison to level 3

Good guide, I'm very interested in the changing of apperances though, I noticed that my Ka'la (currently 624 weapon) changed her weapons but its the only one so far, my Vivianne (648 weapon) which I use as a bodyguard hasn't changed at all though.

guess I'm just having bad luck...I have a lv 3 war mill full of work orders which only gives me iron horde scraps, salvage yard that only gives me random greens/junk and getting only +3 armor/weapon from the tokens....25 garrison followers, 23 of them lv 100, at least 7 of them already epic quality and only 5 of them have (barely) reached 615 ilv...3 weeks after I reached 100....may the gods of the RNG be in your favor fellow commanders

Note that Follower Armor and Weapon Upgrades CAN be applied to a follower which is currently Inactive. This can allow at least a possibility of receiving a benefit from an item which you can not make use of on any active follower.
For example, if you have a 20 follower maximum and expect to increase it to 25 maximum, you can apply items to an inactive follower you plan to reactivate when you get your Level 3 Barracks.

At first I concentrated on upgrading my epic followers, but then I realized that there are higher-XP missions at the higher tiers. So there is an argument for increasing your green and blue followers first, since the epic followers get nothing from XP missions and you can level your other followers faster if they can go on the higher-tier missions. If you're only interested in raising a core group to do the Highmaul missions, then concentrate on epic followers, but otherwise it's best give your green/blue guys some ilevel love early.

I have a Weapon and a armor enhancement token, (1 each) 1 blackrock weaponry, 1 heavily reinforced armor enhancement, 5 braced armor enhancements and 2 each of War ravaged armor set and war ravaged weaponry set and still not sure how to use them or even on who. I only have one follower with itl 601, all the others are still 600. I'm guessing it might be better to use the "green" ones first before using the "purple" ones?

The BIG question on followers in 6.2 is this:
Will our current followers have another higher level to work towards? If they simply move to naval followers and missions, and leave the followers we spent so much time getting and upgrading behind, what a big kick in the nuts that would be!
Many ppl are stockpiling armor and weapon upgrades from Dwarven Bunker & Salvage Yard. Will we get to use them, or are they gonna become obsolete vendor junk?
If we abandon the followers we spent so much time developing, that would be horrible and deflating.

Does upgraded follower gear increase success chance for ilvl 600 missions? For exampe, supposing the success chance was 90%, would upgrading gear increase it to 91%, then 92% and so on?

I could swear that there's now a vendor that sells weapon and armor upgrades. Just can't remember who or where I saw him. Anyone know for sure?
